In 1997, the first admission to the master's degree program, which began as a department at Nakhchivan State University, was conducted and 27 people were admitted to the master's degree in 7 specializations. From that period until 2000, the master's department was headed by the doctor of chemical sciences, professor Yasin Babayev. In the following periods, the number of specializations accepted for the master's degree began to increase year by year. Already in 1999-2000 academic year, 32 masters in 12 specializations were accepted.
In 2000-2008, associate professor Musa Piriyev headed the chair of magistracy. Starting from 2002, it was allowed to conduct part-time education at the master's education level, therefore, in the academic year 2002-2003, the number of specializations accepted at the university was 34 for full-time education and 10 for part-time education. has increased.
In 2008-2012, Associate Professor Elbrus Isayev headed the deanship of the Master's program at Nakhchivan State University.
In 2008, the position of deputy dean was created in the structure that started functioning as a deanship, and until 2010, associate dean held this position. Orkhan Jafarov worked. Associate Dean from 2010 to 2019, and now Deputy Director. Asaf Aliyev works.
From 2012 to June 2023, the Master's Department was headed by Doctor of Sciences in Biology, Professor Etibar Mammadov.
From July 2023 Guliyev Chapay Gadir oglu heads the Master's and Doctorate Center.
